Forgot to mention that by default CC sets it as sea level reference. But I have found out that setting it after adding photos to WGS84 gives more accurate altitude at least for comparing with GCPs, neverless it doesn't make any difference in final model. Strange that this dialog can be opened only once and is not available to change the references for already added photos.
