If you create a false coordinate system then add control for your bookshelf both versions will be coincident. i.e. set the bottom left corner as control point 1 at 0,0,0. Set bottom right corner as [width],0,0. Set top left corner as 0,0,[height]. Try CloudCompare for comparison of OBJ meshes or point clouds, both of which can be exported from ContextCapture.
